I am currently installing a noilex from my upper deck to my lower deck. i am using the Kato superline as heigh gauge because it is the tallest rail car i have. at one point it clears a support by 1/4 inch. Are their any cars that are taller than this one that could pose a problem if i were to run them on my layout in the future?

That is probably good enough. FYI the 1:1 scale railroads have a minimum vertical clearance of 23', 26' for electrified routes which is 1.725" and 1.95" in N scale
