I am not sure that I understand how you what the marker lights to work. That being said I think that a four function decoder will do the job. The marker lights are on the front and the rear. When you operate the loco in the forward mode the marker light on the front should be green, the rear should be red. When you reverse direction the marker on the front should go to red and the rear should go green. You can map them so you can turn them on or off if you like or have them come on with the head lights. I only saw one LED on each marker on the original Atlas board so I will guess the one LED is lighting both markers on the front, and the other LED is for the rear two. So you only need the two lighting functions plus the headlights.
