There is The Train Store in Santa Clara; Just Trains in Concord; Feather River Trains in San Rafael (although Chuck really doesn't have much retail space anymore); Ace Hardware in Berkeley (corner of Milvia and University -- huge modelling / train section downstairs); Dollhouses, Trains & More in Novato -- just to name a few.

I was in Lodi, Ca last week for work and had some time to check out Roger's Railroad Junction. It is right across the street from the Amtrak station. Very nice, well stocked shop.
