Has all the latest atlas flex track (code80) come without nail holes punched through? i've gotten two batches with holes started on the back but none coming all the way through.

I've not bought any for many years, as I have a good supply at hand. If this is a change, for me it would be a bit of a pain to work with, unless a person prefers an adhesive method for laying track.

Peco has done it that way for years. It's been a while since I bought either Atlas or Peco though.
I think it's a nice idea since, gives you the option of using nails or adhesive. At least you won't have the little holes showing.
Of course you'll need to drill them out of you plan to use nails, but only the holes you'll need.

Isn't the 55 line the same way? I glue it down, and I don't recall holes.

I abandoned the whole nail your track down a while back when decent liquid nails became available. Downside to the gunk is the track is harder to reuse once it comes up vs. nailing everything down and no gunk. I haven't seen holes in the track in 80 for a while and not in 55 at all. As for Code 55 flex that is available right now, you might consider ME Code 55 flex. I've always used Atlas, but went with the ME here lately and like it quite well.

Tack the track down sparingly with CA glue and accelerator in maybe three different spots per each piece of flex track then I run a bead of full strength white Elmer's glue down the center of track then spray it with soapy water and the white glue spreads evenly. Then if you gotta pull track up just wet it with water and it will come right up after a couple minutes and run a razor saw under the track where the CA glue is located.

The possibility for needing to reposition or otherwise move track, is why when I use an adhesive, it is either white or yellow glue. Using other methods, you most often end up destroying the entire stick.
